Dhananjaya de Silva and Kusal Mendis had steadied the ship for the tourists on Sunday to get them to 202-5, and they started brightly before Keshav Maharaj (5-76) stepped up.
He ended Mendis' stand in the seventh over of the morning before De Silva was caught behind, giving Sri Lanka a mountain to climb.
Maharaj would go on to take Prabath Jayasuriya (nine) and Vishwa Fernando (five) before Marco Jansen dismissed Lahiru Kumara for a single run to finish things off in style.
South Africa are now just one win away from a guaranteed place in next year's final, while Sri Lanka remain in contention, though they will need some other results to go their way.

He made things hard for Sri Lanka's lower order, who managed just 19 runs off 62 balls as they struggled to get close to their target.
